The new setup is confusing at first - as you say, its not what was originally planned - but does make sense when you think about it a little longer.
There would, for starters, be no point in having the dual carriageway flyover that was meant to be there because the road that continues from the end of it is not dual carriageway. There would be trouble where that went down to one lane just as the sliproad from the roundabout merged in.
Besides this, most traffic isn't going straight on over the flyover - most traffic from the bypass disperses onto other roads around the roundabout. The problem was getting traffic from the bypass to those exits. The second smaller roundabout allows traffic from the bypass to cross the larger roundabout and join it closer to their exit if they are heading south, thus removing traffic from the roundabout.
With consideration, the design is quite clever - it will be interesting to see how it works.
